The majority of chapters do not have special rules. Some do however, these rules can be found in the appropriate codex and now some have rules in the Index Astartes series of books that are being put out by GW.

Index Astartes is published by GW and is not neccessary for playing unless you are wanting to use some of the rules in it. Basically the Index Astartes is for fluff aka background material and it not needed to play. If you were playing as the Blood Angels you would need the Main Rulebook (BBB), Codex Space Marines, Codex Blood Angels, and the Chapter Approved 2004 (if you use the new vehicle and [censored]ault rules which are becoming more commonplace), and then of course you would need the models.
The largest formation Marines fight in is the Chapter, each of which has a paper strength of 1,000 battle brothers plus supernumaries (Chaplains, Librarians, Captains, Apothecaries, etc)
There are 1,000<Edit: Roughly, of course> Chapters in the Imperium each of which has its own heraldry and colours. Each Chapter is also an independent fighting force (although they do co-operate with each other and other Imperial organisations where necessary)
What makes a Marine a Marine is his Bio-genetic Implants which drastically improve his performance (Compare a Marine to a Guardsman) These Implants or Geneseed are grown inside marines in addition to their implants. When the Implant matures it is removed and implanted in new recruits in addition to a new set of immature implants.
Each set of Implants in a marine chapter can be traced back generation by generation to the Chapters founding, where the original geneseed was created for it.
Each of these geneseed (and there are 19 implants) can be traced back to one of the orignal Marine Legions and in turn to the Legions Primarch.
Each of the 9 surviving original Legions has its own rules (either a codex or Index Astartes) and its successor Chapters can also use its rules. 90% of chapters are Ultramarine Successors and they all use the rules in Codex Space Marines.
So if you like the White Scars rules (for instance) but hate all the white then just invent your own colour scheme and name, then voila you have a White Scar successor Chapter.
You say you have painted your Marines in a variety of colours?
Well then why not have a crusade?
Whats that I hear you ask?
Well sometimes the High Lords of Terra will [censored]ign a Marine crusade (Hey Marines go and re-take that vital world from the Orks) So what happens is that Nearby Marine Chapters send what they have available create a combined force and go off and Kick Xenos butt.
So the White Consuls Chapter send 2 Tactical squads and a Chaplain, Novamarines an [censored]ault squad, Howling Griffons can only spare a Land raider and away you go.
The key thing to remember is that the only army list can use if you do this is the basic codex (so you cannot field a Blood Angel unit to get their special abilities for instance).
In so far as what you need book wise: You need the 40k rule book, the Marine Codex and what ever contains the army you want (Blood Angel Codex for Blood Angels, or Index Astartes 1 for White Scars, etc) All these books build on the Marine Codex though so you will need it.
